A lot of the Matrix subtext makes a lot more sense now knowing Lana's own inner conflict. Mr Anderson is living in a seemingly happy perfect world but it's not real, if he chooses reality and becomes Neo it's much harder and less pleasant but ultimately better. The storyline may not have been intended to reflect Lana's inner conflict but when you think about it it's not hard to see where that line of thinking was stemming from.
